There is no problem with this - this is a common workaround for developers to launch a custom wrapper instead of making it part of an MSI.
One thing you can try is to extract the EXE and run a setup capture on it, to determine what it's doing, then use that as a separate MSI - but it might be easiest to leave it as-is.
