When I install my app with original source I could see every files in it,but when I instsll it through package I could see configuration files are missing and the application is showing an error while opening. Exe
I have changed the app directory to install it under program files(×86)

Presume this is a MSI?
Check your COMPONENT (with the config files) to see which FEATURE it associated with, then check the INSTALLLEVEL. The INSTALLLEVEL needs to be higher than the FEATURE.
Also, your COMPONENT might not have the KEYFILE set - so check that too.
Poorly explained, been ages since I've done MSI packages, but hope you understand what I mean.
